that's just how the internal GUI works, if a zip file exists it shows as 'available' (regardless of if content is correct) and if a zip file doesn't exist it shows as 'unavailable' It's a VERY basic check, doesn't bother checking the content or anything else, just if there is a file or not.
basically this means in merged mode, things end up showing as unavailable because there is no zip file for them, if using the internal gui you'll probably just have to use split mode. if running from the commandline as observed, it isn't a problem, because at that point MAME actually looks for the roms.
for the same reason, even in split mode clones that contain no unique roms will show as unavailable (for example the gals panic clone that simply has less roms than the parent because the parent has an overlay rom on the PCB but is otherwise the same set) You can just create a dummy 0 byte zip file with the expected name to work around that of course.
