By default it creates all the partitions from the source drive on the destination and does a file-by-file copy for known filesystem types (NTFS, FAT, ext2/3/4, and some others) or a block copy for other partition types (Linux swap partitions, for instance). That way you get a free defrag along the way, although that's obviously less interesting when SSDs are involved.
