You are probably on the right track with reinstalling Nestopia. The scan is probably a rom scan? Yeah it's not going to be able to fix anything, you could go grab the latest NES set from pleasuredome/uTorrent but I can't imagine your roms are bad unless the whole hard drive got corrupted.
