There's an old MAME utility that could do this. Was it MCM (Mame Content Manager)? I dunno, I forget.
A couple of MAME frontends can delete ROM sets (although giving you a few "are you sure you want to do that?" warnings along the way). Ciro's EmuLoader is one. QMC2 I think is another.
Personally I do not necessarily recommend this because a. there is such a thing as games that are marked "Not Working" that do actually work mostly (it's just that the person who worked on emulating the games in MAME was very picky as to what "Working" meant) and b. as someone who assists in MAME development, I only recommend using it with your legally dumped ROMs and there's no way anyone would have need to do this working only with legal dumps.
