1st) There is no reason that it should be tied to either the games resolution or to the resolution that MAME is outputting. It is a basic/constant property of the CRT monitor that you're trying to simulate.
2nd) Despite the above, currently the shadow mask x count does depend on the games resolution. It shouldn't, though. It's just a little broken.
3rd) As you probably know, tyhe fact that it is a little broken is what makes you have to set it to different values depending on the game/system you're running in MAME/MESS.
Maybe some day it will be fixed. I don't know if the shader is being passed enough information to fix it by just editing the "post.fx" file.
