Low resolution optical encoder registers in some games, not others.

I made a rotary stick hack using a cheap $3, 12 pulse rotary encoder from sparkfun. It works fine for Ikari Warriors.
With the sensetivity set to 24, the guy rotates in sync with the joystick.

However, with Victory Road and Heavy Barrel, it won't even register when mapping controls. It's like nothing is being touched when I rotate the joystick to map it.

After double checking everything in the ini file and not getting anywhere, I hooked up a higher resolution encoder (900 line) to the exact same inputs on the same Opti-Wiz interface and it registers and can be mapped just fine.

Just curious if anyone has any insight as to what's going on? I understand if the encoder is too low of a resolution to be used, but it's odd (from an end-user perspective) that it would be able to be mapped in some games, but not in others.
