both placements are allowed by MAME, so it's up to you where to put them.
you might want to notice that the batch file has been offered by a user, which obviously is keeping its chds in the roms folder, but for MAME both choices are absolutely the same
Actually, the placement inside game subfolder is the *suggested* placement since it allows you to know which game uses e.g. cap-jjk000.chd or a00uad02.chd without the need of consulting the source... but the other is allowed too because it's faster when you are developing the emulator
