As far as I know, all unique roms within a parent/clone set, have different names.
If you use ClrMAMEPro or ROMCenter to do the merging with an appropriate dat file, you will not overwrite anything.
Some front-ends that go by file names to display art, might not find your clone-specific artwork (if you have any) if you merge your sets and might have trouble generating game lists.
