You can't destroy the helicopter in the "EARLY" (1st) scene of Stage 3.
In B-part of this stage (one-of-one battle), you can finally destory it.

It may be the problem of your attack (or strategy? ...I don't know the best translation of "Kouryaku (攻略)")
How match do you know about this game?
I think it's better to find the sight or guidebook of walk-thorough (perhaps even PS/PSX version will be all that is needed).
