Quick update:
I noticed from another (japanese) YouTube video that the trapdoor and ship props behaved differently and realised that they were the opposite way around! It seems the guy in the original video I watched had them set up the wrong way in his cab.
I've just corrected this in the lay file on github and now the door opens whenever there's a flash there on screen, or ghosts enter or exit.
