If you've tried different downloads of the ROM set in the same version of MAME, and they didn't give any checksum errors, then they'll naturally sound the same, because you're feeding MAME the same data. Every file in a given ROM set has its checksum tested for integrity, so what you describe is that you more or less tested the exact same files 3 different times in MAME, expecting different results. I think there's an old turn of phrase somewhere about doing the same thing and expecting different results.

Beyond that, on a technical level, it's unlikely that there would be any sort of dumping error in an older version of the ROM set that would exhibit the behavior that you're describing.

What I strongly suspect is that the old version of MAME that you were using had some sort of bug in how it handled sample-rate conversion, and you happened to have MAME configured for an audio output rate of 44100Hz (more common in those days) than the current 48000Hz default sample rate. Human memory is notably flaky, so assuming you're not simply mis-remembering the pitch at which it used to play, here's what might be worth trying:

1. Record the music to a WAV file at its current rate and pitch.
2. Open the resulting WAV in an audio editor of your choice. Audacity is a good option, and GoldWave to a lesser extent.
3. Pitch the audio down from 100% to 91.875%, while ensuring that any options that talk about "preserve tempo", "preserve speed", or "preserve rate" are de-selected.
4. The resulting WAV will play proportionally slower, but is the pitch more in line with what you remember? If so, the original cause of the lower-pitched music wasn't MAME itself, or the Logic Pro 2 ROM set itself, but how you had configured MAME at the time.
