If you play a game for which you have external artwork in the \artwork directory, and you then go into the in-game tab menu to the video options there is the choice to select the art option at the top or to select screen 0 standard. Screen 0 standard is the regular game with no applied external art.
Note it will actually continue to use the effects *.pngs you're talking about in the \artwork directory if you choose screen 0 standard. Some folks like those old effects as they aren't impacted by the scaled resolution of the game like things are in the later HLSL filters.
Or, as you mentioned you can remove all the zipped artwork from the \artwork directory and achieve the same effect.
[Update] Mr. Do's method is a good option too, though you may need to set the line in mame.ini to:
view Screen 0 Standard
or
view0 Screen 0 Standard
