As you suspected, screen flipping is indeed part of the machine emulation, though it's not emulated at a very low level. In my opinion, the most efficient way to disable screen flipping would be to write some sort of cheat script to prevent the flip screen bit of the video control register (bit 7 of $C804 in the case of 1942) from being set.
