No matter how it's plugged in? That's weird. Uninstall the video card driver, reboot, see what happens?
All I know is that the video card port "order" seems to be hard coded in the video cards BIOS. For example, I have my new monitor on the DisplayPort. But when I plugged in the old one on DVI, it became the primary display, BIOS and POST went to that display, login screen on OS X etc etc. One day I plugged it into the other DVI port by accident and that fixed it, everything is back on the display that's connected to the DisplayPort.
POST and boot-up is still on the correct display?
