Pretty sure it needs a 1.6.4 server, because it changes the chunk saving, adding new data.
As a test, try one of these server .jars in a new world:
non-Win: https://s3.amazonaws.com/Minecraft.Download/versions/13w39b/minecraft_server.13w39b.jar
Win: https://s3.amazonaws.com/Minecraft.Download/versions/13w39b/minecraft_server.13w39b.exe
These links are from mojang.com, and are the latest dev snapshot server. The ss runs well enough, but they're still adding to it.
