The service menu may run in a slightly different video mode/resolution. That shouldn't bother newer LCD-compatible guns that work like the Wiimotes do with a sensor bar or similar, but "real" light guns could easily have different calibration between service and in-game then. (The arcade gets away with it because it doesn't use guns at all, it has fake plastic guns mounted on an analog joystick).
