I use an old version of FlashGet as my batch downloader simply because I can schedule it to download while I sleep and is very reliable (the latest version too skeevy and buggy for me). On the Mozilla side I use the FlashGot plugin to pass the embedded media files to FlashGet for downloading.
The trick is that I have to start the video playing within the browser so that the .FLV can be exposed for downloading. It's not that bad though some EweToob .FLV's wind up with color shifts. I don't download many things from EweToob so that's no biggie.
I also use an FFmpeg-based media player to watch videos, DVD movies, and play music files. VLC is FFmpeg-based as well as Media Player Classic.
As for viruses you have a better shot at getting one through shady websites rather than EweToob. Trojans and viruses are based in executables such as scripts (.VBS/.JS/.BAT/etc.) and program files (.COM/.EXE/.DLL/.VBX/.AX/etc.). Flash Video is a data format but beware of some shady Flash-based players that decode such data. :-)
