You might need the parent rom dkong.

First off does it show you are missing roms when you launch the game? If so most likely you need the parent dkong rom. Just grab it and place it in your rom folder.

It says Missing a rom or CHD file. and I do already have the original Dkong rom in my roms folder as well so I'm not sure what you mean

Not really necessary because usually the parent rom set will include all the roms (dumped from a pcb) and the clone rom set (sometimes referred to as child rom set) will have any rom data images that are not part of the parent rom set as its own rom set.
>It says Missing a rom or CHD file. and I do already have the original Dkong rom in my roms folder as well
As explained, both the dkong.zip file (parent set) and the dkongx.zip file (child set) need to be in the same path / folder / directory in order for Donkey Kong II: Jumpman Returns to load up and run.
src/mame/drivers/dkong.cpp
GAME( 2006, dkongx, dkong, ..... Donkey Kong II: Jumpman Returns (hack, V1.2) GAME( 2006, dkongx11, dkong, ..... Donkey Kong II: Jumpman Returns (hack, V1.1)
Roms do change over time because of various reasons...

Why does MAME report "missing files" even if I have the ROMs? --
It depends what version of MAME is being run and maybe a chance that the parent rom set had been updated because of necessary file name updates....or maybe one of the pcb contributors had dumped a different pcb that then becomes the new parent rom set.
