Scanline issue

I have an old crusty version of MameUI32 (0.122u1) with the Maximus front end. I have added some PNG scan lines to it and when I look at them in mame itself they look really nice. However, when I run everything through Maximus the scan lines look wider apart and not as nice. What am I doing wrong? Interestingly, when I look at the Mame ini file the effect is still not included. Should I add it there even though I've applied it elsewhere?
Edit. Apparently, the issue is because Mame is most likely running at the resolution of my monitor and Maximus is set to 640x480. Will check that tonight to find out.
Also, vertical games have the scanlines on their side. Is that correct? Is it possible to change them so they run horizontally?

On real arcade CRT monitors, the scanlines always go on the long dimension. This means on vertical games the scanlines indeed go up and down, so MAME's behavior is arcade-correct.
