Uneven scanlines when using HLSL

I'm having issues with scanlines when applying HLSL post processing in either windowed or full screen mode.
Is there a particular ratio or formula that is required to turn the screen from displaying:
Image Scanline Image Scanline Scanline Image
into:
Image Scanline Image Scanline Image
I can post my MAME settings if required.
Has anyone else encountered the same issue with their setup?

Try setting prescale to 2 or 3 (prescale inside the HLSL settings, not the other one).

I have tried both 2 and 3 for prescale and it doesn't help unfortunately.
Do you have a working configuration for a native 1920x1080 resolution?
