Meikyuu Hunter G looks and feels quite different than The Real Ghostbusters. The shooting, the level layout, the enemies, etc. I'm surprised it's a clone.

It's effectively what PC gamers call a "total conversion" - same engine and code, different art and music to suit the GB license. That makes it a clone.

Off the top of your head, are there any other notable, somewhat popular arcade games that had "total conversions" in their clones in MAME that would be worth my time playing?

Not off the top of my head. In the cases I can think of where a license was patched onto a game they didn't change it that much, the poster boy being Sega's ST-V "Die Hard Arcade" where AFAIK nothing changed but the title screen and some audio clips. Of course Dynamite Cop/Dynamite Deka was kind of a Die Hard ripoff to begin with.
