According to Krick, "the ArcadeVGA 3000 is based on the Radeon HD 2600 PRO or XT (I'm not sure which)"
From a quick google search, the AVGA 5000 is based on the Radeon HD 5450.
There's a ~three year gap between the two which is a long time in GPU years. Look up more details on Wikipedia.
As for ArcadeVGA-specific features I have no idea.

That is the specific difference. Reason for change is so to have the ability to display native resolutions of older games, and the ability to play the newest [GPU-intensive] games. Although, no one's CRT arcade monitor is going above 1024x768, so why bother with it at all. I have a digital multisync CRT, and I've been using HLSL on it for a while.

Quick video card benchmark at Passmark shows:
Low Mid Range Videocards - Updated 12th of June 2014
Radeon HD 2600PRO - Passmark benchmark: 219
Radeon HD 5450 - Passmark benchmark: 233
Radeon HD 2600XT AGP - Passmark benchmark: 203
Thats not much difference at all if you ask me.
