What's the best way to run a Classic Mac OS PPC binary on a Windows machine these days? Does MESS do PowerPC Macs?

For now, probably QEMU or SheepShaver. The old PearPC is basically obsolete.

QEMU is more "low-level", SheepShaver is a bit more "high level" - something to consider depending on your target specs and desired compatibility.
To keep an eye on: MAME (formerly: MESS), and DingusPPC, both targeting "even lower" low-level emulation - MAME considerably lower level than most others. https://www.mamedev.org https://github.com/dingusdev/dingusppc

Technically, although it's rather early days for it, emulation is still considered "preliminary". For example, OG recently added CD-ROM support for it, but it's not yet working. Six months ago, R. Belmont fixed the video during boot. So it's coming along slowly.
