Hmm.. perhaps because you haven't improved the driver for them yet?
Sorry, couldn't resist. But seriously, the devs work on whatever interests them, and those systems aren't currently on their radar. If there's something you want to see done quickly, dig in and do it yourself. If you can't do it, then have patience.
Incidentally, naomi and atomiswave ARE there (I was playing around with them myself earlier today) but they just aren't fast enough to be playable on modern systems.

Because there is a project philosophy, there are rules and ideals, a universal architecture to adhere to and tons of other things. Oher emulators, especially those that emulate a single system for the purpose of playing games, can take shortcuts to make things run faster. MAME's approach to emulation is different, for a start it's not about making games playable under emulation by any means possible.
Maybe the first paragraph here will help you understand: http://mamedev.org/about.html
And this: http://wiki.mamedev.org/index.php/FAQ:Performance
You can read about some of the problems involved in emulating Naomi here (warning: Maths): http://forum.mamedev.org/viewtopic.php?f=13&t=100 If that doesn't put it into perspective for you, I don't know what will.
