Hi guys. Does the a7800 driver have a glitch with Commando's music? Prosystem seems to play it fine, but I want to switch to MAME for 7800 as the emulation seems better.

Just make sure if you are using a7800, use the NTSC version of the game. If sunning a7800p, use PAL. Seems to be ok in quick testing here.

7800 Commando runs fine, including its respective POKEY music, under MAME.
You likely have a ROM with a bad header file. For years, the available Atari 7800 Commando ROM dump with header did not have a properly set POKEY flag and has seen wide circulation.
Headers are not read by the ProSystem emulator; rather, it maintains its own internal database.
The short of it is you need to obtain a correctly configured *.a78 file.
If you need more assistance, send me a PM.
