Yeah I'm not crazy about the instructions, because just below that is this ...

you probably have version from 1st of January, please install latest.

I have the same issue as Pucci. Just done a fresh MSYS64 install in a new win10 machine. gone through every step as per mamedev page, vanilla setting.
Code:
[MINGW64] C:\msys64\src>git pull fatal: Not a git repository (or any of the parent directories): .git
This is the error I get Checking hidden directories, there is no .git in C:\msys64
At the same time I have no problem in pulling mame source code and compiling it, and updating it. Obviously there is hidden .git in C:\msys64\src\mame

micko you are right! my fault i had 1st of January version and not 4th of January version
now all problem gone
i have few other questions: - what are the best optimization option for GCC? -o3? - how it works option -j3? (it's not documented in GCC docs) - can i invoce a "batch file" from msys console?

I'm using msys64-2016-01-04.exe install package. The issue still stands.
Any help? TIA
EDIT: I solved the problem! I had to restart from msys64-2016-01-04.exe installation package, installing it with "Run As Administrator" privilege. Now the hidden .git directory is there, and "git pull" has just done its job correctly.

I just unzip it with 7-zip to get all of that.
